Battle Phase
First off, the game layout changes during the battle phase, but not completely. Below is the new layout that applies for only the battle phase.

Battlefield layout
1 and 2. Attackers/Defenders
If it is your turn to attack, column 1 will be where your opponents defending teams display and column 2 is where your attacking teams display, and vice versa if it is your turn to defend.
3. Your village
The only thing that has changed with your village is that it displays in less space. Clicking switch will still show you your opponent's village, which will display in the same amount of space.
Note that for all three columns, if more room is needed to display teams, scrollbars will appear, allowing you to scroll the respective column. Also note that columns 1 and 2 are bound to the same scrollbar, which will display in the attackers column.
Beginning the battle phase
If your context menu says "Battle Phase", it is your turn to:
- Send teams to attack
- Skip battle
Remember that you cannot enter the battle phase on the first turn if you were the player who started the game first.
If your context menu says "Opponent's Battle Phase", depending on the situation you may:

When you read about the organisation phase you were shown how to interact with teams. You will need to do this again during the battle phase.

Attacking village popup
Clicking on send to attack will send that team to the attackers column if it is able to be sent to battle. Certain mission cards and ninja effects prevent teams entering battle under certain conditions.
You may also set the head ninja of the teams you are attacking with.
When you right click on a team in the attackers column, if you haven't confirmed the attackers yet you can send the team back to the village.
Once you are done, head to the context menu and click on "Confirm attackers". Once clicked, if there are no teams in the attackers column, the battle phase is skipped, otherwise a green box will appear in the defenders column for every team you have sent to attack.
Once this is done, your opponent is given the chance to defend (explained later) .
2. Skip battle
Similar to clicking on "Confirm attackers" when there are no teams in the attackers column, clicking "Skip battle phase" will also skip the battle phase for your turn.
3. Send teams to defend
When your opponent has confirmed their attackers, a series of red boxes will appear in the defenders column; one for every attacking team. The popup menu for teams in your village is a little different from popups encountered before, instead of simply saying that you want this team to defend, you get the opportunity to choose who to defend against.

Once teams are in the defenders column, they can be returned to the village as well. Keep in mind that certain mission cards and ninja effects can stop you from being able to defend.
You may also set the head ninja of the teams you are defending with.
Once you are happy with your defenders, click on "Confirm defenders". This will take you to the ability phase.
Ability Phase
During this phase, both you and your opponent can play ability cards (cards with the golden-brown borders).
To play an ability, you need to bring up the popup menu for the ability card

Steps in the ability phase:
- If the attacker passes the chance to use an ability, the defender can play an ability.
- If the attacker decides to use an ability, the defender gets the chance to "interrupt" the attackers ability.
- If both players choose to pass, then the ability phase ends.
- When a player decides to use an ability, they need to select a user, and target if applicable. Discard costs can also apply here, except the cost is paid with chakra.
- If either player plays an ability card, an ability chain is formed. an ability chain does not end until both players have passed the chance to play an ability, at which point, the chain resolves. A chain resolves in reverse order, meaning you can interrupt your opponent's abilities with other abilities that can negate the effects of the ability that will be played next. Similarly, you can possibly make their ability fail. When an ability fails, a certain condition is no longer met, such as a particular ninja becoming untargetable, which means any abilities targeting the user of that ability will fail.
Repeat all the steps in the ability phase thus far until the ability phase ends (step 3), at which point the showdown will begin.
Showdown
This is when the a battle occurs for each attacking team. An attacking team can be either contested or uncontested, meaning they either have another team to battle against or there is no team to battle against respectively.
Contested combat will result in some form of injury to either team or both.
Uncontested combat will result in earning battle rewards. You need 10 to win the game. However, certain mission cards can change this value.
The results of each battle appear in the context menu. The format of this information is:
<Team> <Team #> (<Team Combat>) vs. <Team> <Team #> (<Team Combat>)
Outstanding victory vs. Normal victory:
- If a contested team has a team combat difference of 6 or more, the head ninja of the team with the lowest team combat takes 2 damage, and the back ninja all take 1 damage.
- If a contested team has a team combat difference of less than 6, the head ninja of the team with the lowest team combat takes 1 damage.
- If both teams involved have a team combat difference of 0 i.e. they have the same value for team combat, the head ninjas in both teams take one damage.
- If you are attacking and your team is uncontested, you have a shot at winning battle rewards. A team combat of 6 or more will get you 2 battle rewards, in all other cases, you get 1 battle reward.
Below all scenarios are covered in contested and uncontested battles.

Contested battle
As you can see, the first battle resulted in the death of the head ninja and the back ninja both receiving 1 damage. The second battle resulted in the head ninja of the defending team taking 1 damage.

Uncontested battle
This showdown resulted in the attacking village receiving three battle rewards; one for the normal victory and two for the outstanding victory.
Showdown complete
When the showdown is complete, your context menu will say so and will be accompanied by a "Close battlefield" button. Both players need to click this before the game can continue. When you do click on this, your teams will all be added back to your village and the layout reverts back to the way it was before the battle phase.
End of turn
There are a few checks that the game performs at this stage, in this order
- If you have 10 battle rewards, you win
- If you have no cards left in your deck, you lose
So, if you have 10 battle rewards but no cards left in your deck, you still win.
There are also certain mission cards and ninja effects that come into play during the end of turn.
